Armour saving throws - multiple units in combat

How do you allocated dice for saving throws with different units types.
It's a very hard question to write, and it might be best served with a description.

Lets say I have a unit of orcs fighting a unit of skeletons - three standa vs three stands easy.
Now what happens if I attack a unit of skeletons with a bone giant on the end?

I inflict three hits on the enemy - how does he treat saving rolls?
Skellies have an armour saving roll of 6 and the bone giant of 4.
Do you split the hits across both units?
If so how do you do it -

To prevent such a situation, the attacker has to allocate the attacks to the different units before rolling them.
So the orcs player has to choose how many attacks he strikes against the skelletons and how many against the giant. He can also focus all attacks against one unit, it depends on the situation.

So the attacker is free to choose what unit to strike. (as long as the the attacking stands have base contact to the target of course)

I was working it from the saving throw rather than the attack!
